when certain techs are researched or game has gone on for too long, the Aliens decide to cutoff support in favor of the Protectorate. The Alien Nation and half of Servant controlled assets are taken away, and aliens will not hesitate to target what remains. Out of desperation Judith attempts to graft herself with alien DNA and exotic cybernetics, success or failure decides the future of your playthrough.
on success you attempt to create more hybrids and replace both humanity and aliens with a superior "Neo" chosen ones. Councilors are physically changed and enhanced, Pherocytes are weaponized, and you go to total war with all factions. The old will give way to the new.
on failure she dies and a different path is chosen. aliens are captured, cloned, and are indoctrinated, and a new power based on harmony, equality and faith between all sentient races Is formed. Pherocytes are used to induct aliens and humanity to the cause. The “Unity” council is online.
It will be difficult to win as any desperation campaign should, but each path grants unique modules, missions, and abilities to help you along the way. It also attempts to answer the question of what the servants would resort to if they were abandoned.

Very nice ideas - I would love to see them implemented in some DLC.

The Servants see the Xeno's as Gods, so would never, ever capture them, attempt to indoctrinate them or hybridize with them.
That aside, I like the idea - it's just for the wrong faction surely?

Leaders of Servants could realize the Aliens are far less than Gods when they learn more about them.

But the Brainwashed are strange things - it matters not what they see, what you can show them or what anyone can prove.
They just will not believe it (look at the whole recent global BS)

That kind of certainty is reserved for those who are absolutely certain about their position, which in itself does not mean they are right - they may be utterly wrong & barking mad.

However, they might seem to be mad (even barking mad) and turn out to be right (eg. Sarrah Connor in Terminator 2 ).
