It can absolutely be frustrating. Trust me, I was also very frustrated by it during my first campaign, but I promise the player has way more control over it than it seems at first. The reason that CUP + Sentinel/RR is allowed and CUP + Danger Zone is not is because Sentinel only allows 2 shots, Rapid Reaction allows 3 sometimes. Sorting the save files by "Date modified" may help.
To actually figure it out though you just need to open the file in a text editor (notepad will work but notepad++ will make it a bit easier) and about 30-40 characters you will find the actual save's name which is listed in-game.

It does kinda suck when a build you really like gets messed up by a patch, but think of it this way: There is probably at least one build that you will really like, which was not possible before the patch... You just have to experiment and find it.

No, unfortunately. In fact, if you are not using the sniper rifle, all active skills on the tree are 100% useless. Notably, the there are no MSGT perks which will do anything for the build.
