Coups can happen organically with a mix of high unrest and unhappy elites, or by councilor action. I believe you need the core first to claim the area. Once that is down, you can build 4 modules of your choice on it's cardinal points: power, mining, etc..

Does anyone knows what exactly affects Faction relations? I tried gardening the alien flora in the territory of another faction to try and make them happy, but they did not seem to mind at all. Good stuff - as to your alien threat meter, the Resistance has one in their alien intel tab, not sure about the other factions. It should say how likely they are to come after you based on how much you have pissed them off, threatened their interests, etc...
