In my current play-through i've just done the Blacksite mission & Skulljacked/Killed the codex together.
When heading back to the global map i get the familiar camera pan to the centre of the pacific and the game removes 1 pip for the Codex, then nothing for the blacksite. Started with 4 pips, down to 3. Exiting the game/reloading doesnt change the outcome.
Nothing major/gamebreaking .. if you've got a spare 5 mins
