There is a bug where enemies can see inside the advent vehicle, after it is hacked, although the vehicle doors are still closed.
This happens mostly on rescue civilian from advent vehicle missions, where you have to hack the vehicle and then free the civilian. After hacking the vehicle you get the control for the civilian, but moving this civilian inside the vehicle for example to open the vehicle door will alert enemies outside the vehicle (who have sight range) although the door is still closed and the enemies can shoot through the door as it was never there.
I think this one is a vanilla bug and was never fixed, but i hope Pavonis will try to fix this in future.
