Liberation missions don't actually generate additional vigilance in the way people imagine they do. They generate the standard vigilance any mission does, though, and having to do 4 missions in a region (to get done with the tower/get a free tower in the region from the mission being run) is noticea...

The typical rate I've seen is, for a full 21 days in a region with a tower, 25 supplies per lv1 resisty.

Weird bug. I've had it happen in a campaign, too. All the ADVENT legions congregate in one region. If you contact all of them, I'm sure you'll find 14 Strength 1 and one with like 7 or something. Keep the log files from this play-through and send them to Pavonis to maybe fix it.

My hope is that they'll implement a slightly longer spawn timer for supply line raids that move troops so that we can catch just a few more of them per campaign in 1.5, given that the harder difficulties will only get you a 50% chance at killing a legion with each ambush now.

I like the Liberation = Counter a DE angle to An Easier War - Dark Events mod, personally. Some of those tactical research upgrades can be a bitch. Tactical Sense is one of them. You're not an actual cheater until you start going 'fuck this mission, it's boring to do missions during the conventional-only period of the game' and TTC your soldiers around the map instead of just running it.

For what it's worth, I am also having this exact problem. I think I know what the problem is: An Easier War - Dark Events. There was a similar problem with the mod that was causing it to not give the tower reward.

Burning has a far lower chance to apply than the disorientation or panic effects from Napalm-X. Consider NX to be an assurance that the enemies you flame will be disabled.

This is a bit spergy, but I bumped up the rookie count to... 200 and then go through the list manually, select out my soldiers based on their similar stats and likeness, and ditch the rest after Sectoid Autopsy is done. You don't always get the perfect soldiers, but at least you have a wide pool wit...

It very well may not work for special shots like that. Or Trench Gun/Street Sweeper are coded to only give base crit damage alone.
